The data is usually processed by searching protein sequence database with software SEQUEST. Each spectrum is assigned some peptides with some scores. In order to determine the identified proteins, filteration and false positive rate estimation should be performed on the peptide identifition results, and then the protein list can be inferred. The two problems have no perfect solution currently. Reviewing the method can provide a reference of the strategy selection and be helpful for the data quality control. %K SEQUEST
