A Global View of Cancer-Specific Transcript Variants by Subtractive Transcriptome-Wide Analysis

Abstract: Background Alternative pre-mRNA splicing (AS) plays a central role in generating complex proteomes and influences development and disease. However, the regulation and etiology of AS in human tumorigenesis is not well understood. Methodology/Principal Findings A Basic Local Alignment Search Tool database was constructed for the expressed sequence tags (ESTs) from all available databases of human cancer and normal tissues. An insertion or deletion in the alignment of EST/EST was used to identify alternatively spliced transcripts. Alignment of the ESTs with the genomic sequence was further used to confirm AS. Alternatively spliced transcripts in each tissue were then subtractively cross-screened to obtain tissue-specific variants. We systematically identified and characterized cancer/tissue-specific and alternatively spliced variants in the human genome based on a global view. We identified 15,093 cancer-specific variants of 9,989 genes from 27 types of human cancers and 14,376 normal tissue-specific variants of 7,240 genes from 35 normal tissues, which cover the main types of human tumors and normal tissues. Approximately 70% of these transcripts are novel. These data were integrated into a database HCSAS (http://202.114.72.39/database/human.html, pass:68756253). Moreover, we observed that the cancer-specific AS of both oncogenes and tumor suppressor genes are associated with specific cancer types. Cancer shows a preference in the selection of alternative splice-sites and utilization of alternative splicing types. Conclusions/Significance These features of human cancer, together with the discovery of huge numbers of novel splice forms for cancer-associated genes, suggest an important and global role of cancer-specific AS during human tumorigenesis. We advise the use of cancer-specific alternative splicing as a potential source of new diagnostic, prognostic, predictive, and therapeutic tools for human cancer. The global view of cancer-specific AS is not only useful for exploring the complexity of the cancer transcriptome but also widens the eyeshot of clinical research.
An Efficient Process Mining Method Based on Discrete Particle Swarm Optimization

Abstract: Process mining is to extract business process models from event logs, the mining process is an important learning task. However, the discovery of these processes poses many challenges, including noise, non-local, non-free choice constructs and so on. In the study, we give out the definition of the behavior redundancy degree which is benefit to analyze the behavior conformance. Then, in order to build the optimal the process model, a process mining method based on Discrete Particle Swarm Optimization (DPSO) is presented. The method can take into account the basic Petri net structure and the metrics of behavior conformance and avoid the blindness of building process model. Finally, a DPSO process mining plug-in is developed and a number of event log is tested in the DPSO mining plug-in based on PROM platform. Theoretical analysis and experimental results show that DPSO-based mining method has better behavior fitness and behavior appropriateness in business process mining.
Multiobjective Optimization of Evacuation Routes in Stadium Using Superposed Potential Field Network Based ACO

Abstract: Multiobjective evacuation routes optimization problem is defined to find out optimal evacuation routes for a group of evacuees under multiple evacuation objectives. For improving the evacuation efficiency, we abstracted the evacuation zone as a superposed potential field network (SPFN), and we presented SPFN-based ACO algorithm (SPFN-ACO) to solve this problem based on the proposed model. In Wuhan Sports Center case, we compared SPFN-ACO algorithm with HMERP-ACO algorithm and traditional ACO algorithm under three evacuation objectives, namely, total evacuation time, total evacuation route length, and cumulative congestion degree. The experimental results show that SPFN-ACO algorithm has a better performance while comparing with HMERP-ACO algorithm and traditional ACO algorithm for solving multi-objective evacuation routes optimization problem. 1. Introduction The evacuation planning in large-scale public area usually possesses two difficult points:(1)large scale: the large-scale public area has a complex flat structure. And it can hold thousands of people.(2)multisource and multisink: in evacuation process, the evacuees often start at different places in public area and run away from different exits. In a word, the evacuation planning in large-scale public area is a challenging problem. For solving this problem, researchers have put forward some effective methods. Shi et al. [1] used agent-based model to simulate and analyze evacuation process in large public building under fire conditions. Chen and Miller-Hooks [2] employed Benders decomposition to determine a set of evacuation routes and the assignment of evacuees to these routes for large building. Tayfur and Taaffe [3] utilized linear programming relaxation to model and solve a resource requirements and scheduling problem during hospital evacuations with the objective of minimizing cost within a prespecified evacuation completion time. Fang et al. [4] modeled evacuation process in a teaching building with multiexits, simulated it by cellular automata, and analyzed the multiexits choice phenomenon to find out the optimal exits choice combination for all evacuees. Usually, multiple macroscopic objectives are required to be considered in actual evacuation planning, and a set of nondominated plans are needed for decision making. Thus, evacuation planning problem could be transformed into multi-objective optimization problem. However, just a few researches, such as the literature [5–7], focused on that. Abstract: 提出了一种构建室内行人通行网络的方法,利用矢量建筑图自动构建室内建筑、地标的可视关系,建立行人导航通行规则,支持室内导航路径规划。实验结果表明,此方法能够有效描述室内行人通行规则,并满足拓扑网络构建的实时性需求,减少大规模存储与维护室内路网的压力。在此基础上提出了一种多目标导航路径优化算法,该算法时间开销较低,能够实时地进行路径规划,得到的最优路径与最短路径相比具有更高的地标可见性和覆盖率

Abstract: The rubber tree physiological and ecological process quantitatively described by using mathematical method is an important means to the analysis of rubber tree growth process and mechanism. The study on growth simulation model of rubber tree will lay the foundation for the application of rubber tree cultivation intelligent decision system. A Richards equation was formulated to describe the height and stem diameter growth dynamics of the annual rubber seedlings. An area correlation analysis was done according to the closeness of the observed parameters to the dynamic curve on the gray system composed of the seedling growth increment and the meteorological factors including aerial temperature, precipitation and solar radiation hours that influence upon the seedling growth. The results showed that rubber seedling response fitted the Richards equation quite well. The growth increment displayed a distinct alternation of \"slow—fast—slow— fast—slow\" rhythm. The growth course of the seedlings might be partitioned into three periods of time by the sequential clustering analysis, namely pre-growing, fast-growing, late-growing stage. The tray correlation analysis revealed that air temperature had the most significant influence while precipitation had the least impact on height growth of the rubber seedlings. In conclusion, the air temperature had the most significant influence while solar radiation hours had the least impact on stem diameter growth of the rubber seedlings.

Abstract: this paper discusses the performance of supplier/buyer coordination in supply chain systems in china based on data from a survey of that country's business sector. the survey indicates that the rapidly expanding economy has raised the awareness of an increasing number of chinese firms to the importance of cooperating and coordinating with partners in supply chain management. however, although coordinated delivery, quality and responsiveness show an upward trend, such is not the case in information sharing and in cooperative efforts to reduce inventory and costs. hence, many companies have yet to form close cooperative relationships with partners. this study may be useful for both chinese and foreign companies, serving to underpin the development of new strategies for operating supply chains in the changing global economy.

Abstract: The rings whose simple right modules are absolutely pure are called right $SAP$-rings. We give a new characterization of right $SAP$ rings, right $V$ rings, and von Neumann regular rings. We also obtain a new decomposition theory of right selfinjective von Neumann regular rings. The relationships between $SAP$-rings, $V$-rings, and von Neumann regular rings are explored. Some recent results obtained by Faith are generalized and the results of Wu-Xia are strengthened.

Abstract: We define a new kind quantized enveloping algebra of a generalized Kac-Moody algebra ${\mathcal G}$ by adding a new generator $J$ satisfying $J^m=J$ for some integer $m$. We denote this algebra by $wU_q^{\tau}({\mathcal G})$. This algebra is a weak Hopf algebra if and only if $m=2,3$. In general, it is a bialgebra, and contains a Hopf subalgebra. This Hopf subalgebra is isomorphic to the usually quantum envelope algebra $U_q({\mathcal G})$ of a generalized Kac-Moody algebra ${\mathcal G}$.
