Prediction of protein secondary structure based on residue pairs

Abstract: The GOR program for predicting protein secondary structure is extended to include triple correlation. A score system for a residue pair to be at certain conformation state is derived from the conditional weight matrix describing amino acid frequencies at each position of a window flanking the pair under the condition for the pair to be at the fixed state. A program using this score system to predict protein secondary structure is established. After training the model with a learning set created from PDB\_SELECT, the program is tested with two test sets. As a method using single sequence for predicting secondary structures, the approach achieves a high accuracy near 70%.
Effects of probiotics on serum levels of Th1/Th2 cytokine and clinical outcomes in severe traumatic brain-injured patients: a prospective randomized pilot study

Abstract: We designed a prospective, randomized, single-blind study. Patients with severe TBI and Glasgow Coma Scale scores between 5 and 8 were included, resulting in 26 patients in the control group and 26 patients in the probiotic group. All patients received enteral nutrition via a nasogastric tube within 24 to 48 hours following admission. In addition, the probiotic group received 109 bacteria of viable probiotics per day for 21 days. The associated serum levels of Th1/Th2 cytokines, Acute Physiology and Chronic Health Evaluation (APACHE) II and Sequential Organ Failure Assessment (SOFA) scores, nosocomial infections, length of ICU stay, and 28-day mortality rate were studied.The patients responded to viable probiotics, and showed a significantly higher increase in serum IL-12p70 and IFNγ levels while also experiencing a dramatic decrease in IL-4 and IL-10 concentrations. APACHE II and SOFA scores were not significantly affected by probiotic treatment. Patients in the probiotic group experienced a decreased incidence of nosocomial infections towards the end of the study. Shorter ICU stays were also observed among patients treated with probiotic therapy. However, the 28-day mortality rate was unaffected.The present study showed that daily prophylactic administration of probiotics could attenuate the deviated Th1/Th2 response induced by severe TBI, and could result in a decreased nosocomial infection rate, especially in the late period.ChiCTR-TRC-10000835.Traumatic brain injury (TBI) is associated with profound immunological dysfunction. Abstract: 氮的生物地球化学循环主要由微生物驱动,除固氮作用、硝化作用、反硝化作用和氨化作用外,近年还发现厌氧氨氧化是微生物参与氮循环的一个重要过程.同时,随着宏基因组学等分子生物技术的快速发展和应用,参与氮循环的新的微生物类群--氨氧化古菌也逐渐被发现.这两个重要的发现大大改变了过去人们对氮循环的认识,就近年有关厌氧氨氧化细菌、氨氧化古菌和氨氧化细菌的生态学研究进展作一简要综述.

Abstract: 微生物是驱动土壤元素生物地球化学循环的引擎。氮循环是土壤生态系统元素循环的核心之一, 其四个主要过程, 即生物固氮作用、氨化作用、硝化作用、反硝化作用, 均由微生物所驱动。近10年来, 随着免培养的分子生态学技术和高通量测序技术等的发展, 在硝化微生物多样性及其作用机理、厌氧氨氧化过程和机理等研究方面取得了突破性进展。本文重点阐述了我国有关土壤硝化微生物方面的研究进展, 在此基础上, 简要介绍了反硝化微生物和厌氧氨氧化及硝酸盐异化还原成铵作用的研究进展, 并对今后的研究工作提出了展望。今后土壤氮素转化微生物生态学的研究, 应瞄准国际微生生态学发展的前沿, 加强新技术新方法的应用, 结合我国农业可持续发展、资源环境保护和全球变化研究的重大需求, 重点开展以下几方面的工作: (1) 开展大尺度上土壤硝化作用及氨氧化微生物分布的时空演变特征及驱动因子的研究; (2) 加强氮素转化关键微生物过程与机理的研究, 并与相关过程的通量(如氨挥发、N2O释放)和反应速率(如矿化速率、硝化速率)关联起来; (3) 在特定生态系统中系统研究各个氮转化过程的耦合关系, 构建相关氮素转化和氮素平衡模型, 为定向调控土壤氮素转化过程, 提高氮素利用效率并减少其负面效应提供科学依据。
Distances and classification of amino acids for different protein secondary structures

Abstract: Window profiles of amino acids in protein sequences are taken as a description of the amino acid environment. The relative entropy or Kullback-Leibler distance derived from profiles is used as a measure of dissimilarity for comparison of amino acids and secondary structure conformations. Distance matrices of amino acid pairs at different conformations are obtained, which display a non-negligible dependence of amino acid similarity on conformations. Based on the conformation specific distances clustering analysis for amino acids is conducted.

Abstract: 羧基酯脂肪酶(CEL)基因编码的蛋白是由胰腺腺泡细胞分泌的胆固醇酯的水解酶,是与青少年发病的成人型糖尿病(MODY)相关的7种分子中唯一非胰岛β细胞合成和分泌的蛋白。CEL基因的可变数目串联重复序列(VNTR)突变可以导致MODY-胰外分泌综合征、胰岛素依赖型糖尿病(1型糖尿病)或非胰岛素依赖型糖尿病(2型糖尿病)及酒精性胰腺炎等胰腺外分泌疾病。该文就CEL基因突变/变异与糖尿病和/或胰腺外分泌疾病相关性的研究进展进行综述。
: The protein encoded by carboxyl ester lipase (CEL) gene is a kind of cholesterol ester hydrolase secreted by pancreatic acinar cells and is the only protein that is not synthesized and secreted by islet beta cells in 7 molecules relevant to the maturity-onset diabetes of the young (MODY). Mutations of the variable-number tandem repeat (VNTR) of CEL can cause the syndrome of MODY and pancreatic exocrine dysfunction, insulin-dependent diabetes mellitus (type 1 diabetes) or noninsulin-dependent diabetes mellitus (type 2 diabetes), and pancreatic exocrine diseases such as alcoholic pancreatitis. Abstract: This paper deals with coefficient estimates for close-to-convex functions with argument $\beta$ ($-\pi/2<\beta<\pi/2$). By using Herglotz representation formula, sharp bounds of coefficients are obtained. In particluar, we solve the problem posed by A. W. Goodman and E. B. Saff in $\cite{GS}$. Finally some complicted computations yield the explicit estimate of the third coefficient.

Abstract: This survey mainly deals with the tilted Carath{\'e}odory class by angle $\lambda$ (denoted by $\mathcal{P}_{\lambda}$) an element of which maps the unit disc into the tilted right half-plane $\{w: \Re e^{i\lambda} w>0\}$. Firstly we will characterize $\mathcal{P}_{\lambda}$ from different aspects. In section 3, various estimates of functionals over $\mathcal{P}_{\lambda}$ are deduced from the known corresponding estimates of $\mathcal{P}_{0}$ or elementary functional analysis. Abstract: Returning farmland to forestland or grassland has emerged as a major ecological construction project in China in recent years. The project has already registered substantial achievements since 1999. But the defects of the system have simultaneously put the central government at crucial crossroad. The engineering operation of the system has several obvious issues to address. In response to these issues, market competition mechanism via market-oriented ecological purchasing systems plays a crucial role in the project implementation. This effectively adjusts and completes the existing ecological compensation system through indirect government intervention. The design detail, building-up and fixed-price pattern of the market-oriented ecological purchasing system should therefore be simultaneously planned.
