Evolutionary models for insertions and deletions in a probabilistic modeling framework

Abstract: Probabilistic models of substitution events are well established, but there has not been a completely satisfactory theoretical framework for modeling insertion and deletion events.I have developed a method for extending standard Markov substitution models to include gap characters, and another method for the evolution of state transition probabilities in a probabilistic model. These methods use instantaneous rate matrices in a way that is more general than those used for substitution processes, and are sufficient to provide time-dependent models for standard linear and affine gap penalties, respectively.Given a probabilistic model, we can make all of its emission probabilities (including gap characters) and all its transition probabilities conditional on a chosen divergence time. To do this, we only need to know the parameters of the model at one particular divergence time instance, as well as the parameters of the model at the two extremes of zero and infinite divergence.I have implemented these methods in a new generation of the RNA genefinder QRNA (eQRNA).These methods can be applied to incorporate evolutionary models of insertions and deletions into any hidden Markov model or stochastic context-free grammar, in a pair or profile form, for sequence modeling.Probabilistic models are widely used for sequence analysis [1]. Hidden Markov models (HMMs) are a very large class of probabilistic models used for many problems in biological sequence analysis such as sequence homology searches [2-4], sequence alignment [5], or protein genefinding [6-8]. Stochastic context-free grammars (SCFGs) are another class of probabilistic models used for structural RNAs for problems such as RNA homology searches [9-13], RNA structure prediction [14,15], and RNA genefinding [16].Sequence similarity methods based on HMMs or SCFGs can take the form of profile or pair models and are very important for comparative genomics. Abstract: this article, synthesizes the main theoretical and empirical elements of the construction of a scheme of classes based on the neoweberian principles of john goldthorpe, in order to observe the educational mobility of youth between the ages of 20 and 29, who come from homes pertaining to these established socio-occupacional classes, from the data base of the census of population and housing in chile from the year 2002. to this regard, results stand out as the presence of ascending educational mobility in the majority of the classes, the high probability of inheritance in parents with a basic cycle and the differences in probabilities of reaching for a higher education in each class when having one parent with a secondary education, and the other with only a basic education.

Abstract: the article attempts to bring to light the intellectual stimulus felt by the essayist rafael gutiérrez girardot through his discovery of jorge luis borges' literature. to guide us in demonstrating this intellectual stimulation we will use some of girardot's earlies works, "notas de lectura a gottfried benn", which were published for the young colombian in the madrid-based magazine cuadernos hispanoamericanos. two amply significant aspects can be extracted from this stimulating influence: the first, of a reflexive manner, involves an aesthetic conception of intellectual labor; the second entails an attitude -an ethical ethoswhich teaches us that, as hispanic americans, we can manage the problems and worries that characterize the complex evolution of modern thought whit confidence, rigor and self-assurance.

Abstract: Este artículo, sintetiza los principales elementos teóricos y empíricos de la construcción de un esquema de clases basado en los principios neoweberianos de John Goldthorpe para luego observar la movilidad educacional de los jóvenes entre 20 y 29 a os de hogares pertenecientes a dichas clases sociocupacionales establecidas, desde la base de datos del Censo de Población y Vivienda en Chile del a o 2002. Al respecto resaltan resultados como es la presencia de movilidad educacional ascendente en la mayoría de las clases, la alta probabilidad de herencia en padres con ciclo básico y la diferencia en las probabilidades de alcanzar educación superior en cada clase al tener un padre con ense anza básica y un padre con ense anza media.
