CLOE: Identification of putative functional relationships among genes by comparison of expression profiles between two species

Abstract: We demonstrate the capabilities of the approach by testing its predictive power on three proteomically-defined mammalian protein complexes, in comparison with single and multiple species meta-analysis approaches. Our results show that CLOE can find candidate partners for a greater number of genes, if compared to multiple species co-expression analysis, but retains a comparable specificity even when applied to species as close as mouse and human. On the other hand, it is much more specific than single organisms co-expression analysis, strongly reducing the number of potential candidate partners for a given gene of interest.CLOE represents a simple and effective data mining approach that can be easily used for meta-analysis of cDNA microarray experiments characterized by very heterogeneous coverage. Importantly, it produces for genes of interest an average number of high confidence putative partners that is in the range of standard experimental validation techniques.The availability of genome sequences from several model organisms, including humans, and of high-throughput technologies to study gene function is dramatically changing the approach to biological problems. In particular, the consolidated reductionist gene-by-gene strategy is being replaced by a 'modular approach', in which several genes are studied simultaneously to gather a more comprehensive picture of the many different cellular processes [1]: in living organisms, the majority of gene products are part of intricate molecular circuits, composed of physical, functional and regulatory interactions. Abstract: The aims of this paper are twofold. Firstly, we present an approximating formula for pricing basket and multi-asset spread options, which genuinely extends Caldana and Fusai’s (2013) two-asset spread options formula. Secondly, under the lognormal setting, we show that our formula becomes a Black and Scholes type formula, extending Bjerksund and Stensland’s (2011). Numerical experiments and comparison with Monte Carlo simulations and other methods available in the literature are discussed. The main contribution of this paper is to provide practitioners with a pricing formula, which can be used for pricing basket and multi-asset spread options, even under a non-Gaussian framework.
Amino Acid Residues Contributing to Function of the Heteromeric Insect Olfactory Receptor Complex

Abstract: Olfactory receptors (Ors) convert chemical signals—the binding of odors and pheromones—to electrical signals through the depolarization of olfactory sensory neurons. Vertebrates Ors are G-protein-coupled receptors, stimulated by odors to produce intracellular second messengers that gate ion channels. Insect Ors are a heteromultimeric complex of unknown stoichiometry of two seven transmembrane domain proteins with no sequence similarity to and the opposite membrane topology of G-protein-coupled receptors. The functional insect Or comprises an odor- or pheromone-specific Or subunit and the Orco co-receptor, which is highly conserved in all insect species. The insect Or-Orco complex has been proposed to function as a novel type of ligand-gated nonselective cation channel possibly modulated by G-proteins. However, the Or-Orco proteins lack homology to any known family of ion channel and lack known functional domains. Therefore, the mechanisms by which odors activate the Or-Orco complex and how ions permeate this complex remain unknown. To begin to address the relationship between Or-Orco structure and function, we performed site-directed mutagenesis of all 83 conserved Glu, Asp, or Tyr residues in the silkmoth BmOr-1-Orco pheromone receptor complex and measured functional properties of mutant channels expressed in Xenopus oocytes. 13 of 83 mutations in BmOr-1 and BmOrco altered the reversal potential and rectification index of the BmOr-1-Orco complex. Three of the 13 amino acids (D299 and E356 in BmOr-1 and Y464 in BmOrco) altered both current-voltage relationships and K+ selectivity. We introduced the homologous Orco Y464 residue into Drosophila Orco in vivo, and observed variable effects on spontaneous and evoked action potentials in olfactory neurons that depended on the particular Or-Orco complex examined. Our results provide evidence that a subset of conserved Glu, Asp and Tyr residues in both subunits are essential for channel activity of the heteromeric insect Or-Orco complex.
Harshlight: a "corrective make-up" program for microarray chips

Abstract: We develop a novel tool, Harshlight, for the automatic detection and masking of blemishes in HDONA microarray chips. Harshlight uses a combination of statistic and image processing methods to identify three different types of defects: localized blemishes affecting a few probes, diffuse defects affecting larger areas, and extended defects which may invalidate an entire chip.We demonstrate the use of Harshlight can materially improve analysis of HDONA chips, especially for experiments with subtle changes between samples. For the widely used MAS5 algorithm, we show that compact blemishes cause an average of 8 gene expression values per chip to change by more than 50%, two of them by more than twofold; our masking algorithm restores about two thirds of this damage. Large-scale artifacts are successfully detected and eliminated.Analysis of hybridized microarrays starts with scanning the fluorescent image. The quality of data scanned from a microarray is affected by a plethora of potential confounders, which may act during printing/manufacturing, hybridization, washing, and reading. For high-density oligonucleotide arrays (HDONAs) such as Affymetrix GeneChip? oligonucleotide (Affy) arrays, each chip contains a number of probes specifically designed to assess the overall quality of the biochemistry, whose purpose is, e.g., to indicate problems with the biotinylated B2 hybridization. Affymetrix software and packages from Bioconductor project for R [1] provide for a number of criteria and tools to assess overall chip quality, such as percent present calls, scaling factor, background intensity, raw Q, and degradation plots. However, these criteria and tools have little sensitivity to detect localized artifacts, like specks of dust on the face of the chip, which can substantially affect the sensitivity of detecting physiological (i.e., small) differences. Abstract: In our study, patients treated with a minimally invasive direct anterior approach had a better perioperative outcome than patients treated with the lateral approach. The longer time of surgery for the minimally invasive direct anterior approach may be attributed to the learning curve. Further studies are necessary to investigate the advantages of a minimally invasive direct anterior approach in terms of clinical results in the short and long run.
Copper-Triggered Aggregation of Ubiquitin

Abstract: Neurodegenerative disorders share common features comprising aggregation of misfolded proteins, failure of the ubiquitin-proteasome system, and increased levels of metal ions in the brain. Protein aggregates within affected cells often contain ubiquitin, however no report has focused on the aggregation propensity of this protein. Recently it was shown that copper, differently from zinc, nickel, aluminum, or cadmium, compromises ubiquitin stability and binds to the N-terminus with 0.1 micromolar affinity. This paper addresses the role of copper upon ubiquitin aggregation. In water, incubation with Cu(II) leads to formation of spherical particles that can progress from dimers to larger conglomerates. These spherical oligomers are SDS-resistant and are destroyed upon Cu(II) chelation or reduction to Cu(I). In water/trifluoroethanol (80:20, v/v), a mimic of the local decrease in dielectric constant experienced in proximity to a membrane surface, ubiquitin incubation with Cu(II) causes time-dependent changes in circular dichroism and Fourier-transform infrared spectra, indicative of increasing β-sheet content. Analysis by atomic force and transmission electron microscopy reveals, in the given order, formation of spherical particles consistent with the size of early oligomers detected by gel electrophoresis, clustering of these particles in straight and curved chains, formation of ring structures, growth of trigonal branches from the rings, coalescence of the trigonal branched structures in a network. Notably, none of these ubiquitin aggregates was positive to tests for amyloid and Cu(II) chelation or reduction produced aggregate disassembly. The early formed Cu(II)-stabilized spherical oligomers, when reconstituted in 1-palmitoyl-2-oleoyl-sn-glycero-3-phosphocholine (POPC) liposomes and in POPC planar bilayers, form annular and pore-like structures, respectively, which are common to several neurodegenerative disorders including Parkinson's, Alzheimer's, amyotrophic lateral sclerosis, and prion diseases, and have been proposed to be the primary toxic species. Susceptibility to aggregation of ubiquitin, as it emerges from the present study, may represent a potential risk factor for disease onset or progression while cells attempt to tag and process toxic substrates.

Abstract: Background: Several international studies, confirmed in Italy too, show a hard presence of socio-relational problems inside the celiac population. Methods: Qualitative study involving persons with celiac disease and their families. 25 individual semi-structured interviews were conducted in three Italian regions. Results: Problems of management of social life for celiac persons are experienced, specially in the fields of: school, work, travels and life outside the home. Conclusion: Chronic illness is a “biographical disruption” [1] and the whole society has to be invested to fight the burden of celiac persons in their possibility of access to public life.

Abstract: Background: This article analyzes the social world of seafarers, with the aim of crossing the boundary defining the field of social sciences and entering the area of knowledge, where, to paraphrase Marcel Mauss, scientists argue for a place. Methods and Instruments: The research is based on an empirical study carried out at port authorities, fishermen’s cooperatives and fish markets in a few regions of central Italy during a two year period using empirical research methods utilized in fields of sociological knowledge, such as: semi-structured interviews, talks and informal conversations. The qualitative research was conducted through Computer Assisted Qualitative Data Analysis Software using the software Atlas.ti. Our attempt is to study in depth, through an empirical study conducted on a sample of 119 individuals, the heuristic subject on seafarers, in particular sailors and fishermen, specifically from a sociological point of view. The focus is an analysis of the life-worlds of these people in connection with variables such as the socio-economic characteristics of households, the relationship with the primary nuclear family, the element of solitude (in connection with individual feelings like melancholy and nostalgia), the relationship with peers and the crew. Results: From empirical research, it is seen that sailors and fishermen, despite their different local facets, represent a social world characterized by the richness of its material, social and symbolic expressions. The craft of the sea unites them, sometimes creating a subculture absolutely different from that of other populations and subcultures.

This article deals with punishment and prisons, in particular, the rehabilitative role of punishment in Italian prisons. This role is herewith specified: On the one hand, by sociological considerations on punishment and prisons, based on the studies of Clemmer and Goffman; on the other hand, by international rules and the Italian legislation, dating back to the Reform of the Penitentiary Code 1975 and lastly, from a critical point of view. Generally speaking, the term rehabilitative model in this context means to restore solidarity with the socially recognized values, reconstructing the broken citizenship bond.
