TAGCNA: A Method to Identify Significant Consensus Events of Copy Number Alterations in Cancer

Abstract: Somatic copy number alteration (CNA) is a common phenomenon in cancer genome. Distinguishing significant consensus events (SCEs) from random background CNAs in a set of subjects has been proven to be a valuable tool to study cancer. In order to identify SCEs with an acceptable type I error rate, better computational approaches should be developed based on reasonable statistics and null distributions. In this article, we propose a new approach named TAGCNA for identifying SCEs in somatic CNAs that may encompass cancer driver genes. TAGCNA employs a peel-off permutation scheme to generate a reasonable null distribution based on a prior step of selecting tag CNA markers from the genome being considered. We demonstrate the statistical power of TAGCNA on simulated ground truth data, and validate its applicability using two publicly available cancer datasets: lung and prostate adenocarcinoma. TAGCNA identifies SCEs that are known to be involved with proto-oncogenes (e.g. EGFR, CDK4) and tumor suppressor genes (e.g. CDKN2A, CDKN2B), and provides many additional SCEs with potential biological relevance in these data. TAGCNA can be used to analyze the significance of CNAs in various cancers. It is implemented in R and is freely available at http://tagcna.sourceforge.net/.

Abstract: 为探讨鸡pre-microRNA SNP的多态性及其可能的功能意义, 对鸡471个pre-microRNA区域的SNP位点进行了鉴定和生物信息学分析。结果表明: pre-microRNA的SNP多态性显著地低于其侧翼区(P<0.01=, 其种子区SNP变异对pre-microRNA二级结构稳定性的影响高于其他各区; microRNA成熟体SNP可能影响microRNA对靶基因的选择。研究结果提示: pre-microRNA相对于其侧翼区在分子进化过程中受到更大的选择压力; 成熟体SNP可通过影响microRNA加工和靶基因的选择, 改变多种生理过程, 导致鸡种间表型变异。研究结果将为鸡microRNA的进化模式研究及其功能性SNP的鉴定提供参考信息。
TGF-Beta Suppresses VEGFA-Mediated Angiogenesis in Colon Cancer Metastasis

Abstract: The FET cell line, derived from an early stage colon carcinoma, is non-tumorigenic in athymic nude mice. Engineered FET cells that express TGF-α (FETα) display constitutively active EGFR/ErbB signaling. These cells readily formed xenograft tumors in athymic nude mice. Importantly, FETα cells retained their response to TGF-beta-mediated growth inhibition, and, like the parental FET cells, expression of a dominant negative TGF-beta type II receptor (DNRII) in FETα cells (FETα/DNRII) abrogated responsiveness to TGF-beta-induced growth inhibition and apoptosis under stress conditions in vitro and increased metastatic potential in an orthotopic model in vivo, which indicates metastasis suppressor activity of TGF-beta signaling in this model. Cancer angiogenesis is widely regarded as a key attribute for tumor formation and progression. Here we show that TGF-beta signaling inhibits expression of vascular endothelial growth factor A (VEGFA) and that loss of autocrine TGF-beta in FETα/DNRII cells resulted in increased expression of VEGFA. Regulation of VEGFA expression by TGF-beta is not at the transcriptional level but at the post-transcriptional level. Our results indicate that TGF-beta decreases VEGFA protein stability through ubiquitination and degradation in a PKA- and Smad3-dependent and Smad2-independent pathway. Immunohistochemical (IHC) analyses of orthotopic tumors showed significantly reduced TGF-beta signaling, increased CD31 and VEGFA staining in tumors of FETα/DNRII cells as compared to those of vector control cells. These results indicate that inhibition of TGF-beta signaling increases VEGFA expression and angiogenesis, which could potentially contribute to enhanced metastasis of those cells in vivo. IHC studies performed on human colon adenocarcinoma specimens showed that TGF-beta signaling is inversely correlated with VEGFA expression, indicating that TGF-beta-mediated suppression of VEGFA expression exists in colon cancer patients.

Abstract: In the paper conventional Adaboost algorithm is improved and local features of face such as eyes and mouth are separated as mutual independent elements for facial feature extraction and classification. The multi-expression classification algorithm which is based on Adaboost and mutual independent feature is proposed. In order to effectively and quickly train threshold values of weak classifiers of features, Sample of training is carried out simple improvement. We obtain a good classification results through experiments.

Abstract: The expression level of phosphorylated c-Met in RMS cell lines (RD, CW9019 and RH30) and tumor tissues was assessed by phospho-RTK array and immunohistochemistry, respectively. The inhibition effects of SU11274 on RMS cells were studied with regard to intracellular signaling, cell proliferation, cell cycle and cell migration.A high level of phosphorylated c-Met was detected in 2 alveolar RMS cell lines (CW9019 and RH30) and 14 out of 24 RMS tissue samples, whereas relatively low levels of phospho-c-Met were observed in the embryonic RMS cell line (RD). The small molecule SU11274 could significantly reduce the phosphorylation of c-Met, resulting in inhibition of cell proliferation, G1 phase arrest of cell cycle and blocking of cell migration in CW9019 and RH30 cell lines.These results might support the role of c-Met in the development and progression of RMS. Furthermore, the inhibitor of c-Met, SU11274, could be an effective targeting therapy reagent for RMS, especially alveolar RMS.Rhabdomyosarcoma (RMS) is the most common soft tissue tumor in childhood, accounting for up to 50% of all soft tissue sarcomas [1]. While in adults, RMS represents about 15-20% of all soft tissue sarcomas [2]. There are two main histologically distinct subtypes of RMS: embryonal RMS (ERMS) and alveolar RMS (ARMS) [3]. ERMS is composed of spindle-shaped cells with a stromal rich appearance and occurs mainly in the head and neck region. It is the most frequently diagnosed variant with a generally good prognosis and presents early with an onset around the age of 2-5 years [3,4]. In contrast, ARMS consists of small, round, densely packed cells and occurs more often in the trunk and extremities. Abstract: The rapid growth of cross-border telecom network fraud in the globalized information ocean and the economic tide has posed a threat to China and the global security and stability, and its governance is imminent. Under the analysis framework of global collaborative governance, this paper analyzes the external environmental factors and related internal governance factors, such as the background of cross-border telecom network fraud governance, which needs our attention. From the level of synergetic governance and the autonomy of the subject, the analysis of this paper draws a conclusion that cross-border telecom network fraud improvement is confronted with many dilemmas, for instance, the difficulty in reaching a consensus of values, the malconformation of legal norms, the high pressure of public opinion and the weakness of human nature. The paper puts forward the countermeasures based on Chinese perspective, from four aspects of value guidance, legal soundness, system regulation and technical complementation to work with all parties to manage the main forces, to combat and prevent cross-border telecommunications network fraud, achieving a good prospect of shared governance.
