Transcriptomics of the Interaction between the Monopartite Phloem-Limited Geminivirus Tomato Yellow Leaf Curl Sardinia Virus and Solanum lycopersicum Highlights a Role for Plant Hormones, Autophagy and Plant Immune System Fine Tuning during Infection

Abstract: Tomato yellow leaf curl Sardinia virus (TYLCSV), a DNA virus belonging to the genus Begomovirus, causes severe losses in tomato crops. It infects only a limited number of cells in the vascular tissues, making difficult to detect changes in host gene expression linked to its presence. Here we present the first microarray study of transcriptional changes induced by the phloem-limited geminivirus TYLCSV infecting tomato, its natural host. The analysis was performed on the midrib of mature leaves, a material naturally enriched in vascular tissues. A total of 2206 genes were up-regulated and 1398 were down-regulated in infected plants, with an overrepresentation of genes involved in hormone metabolism and responses, nucleic acid metabolism, regulation of transcription, ubiquitin-proteasome pathway and autophagy among those up-regulated, and in primary and secondary metabolism, phosphorylation, transcription and methylation-dependent chromatin silencing among those down-regulated. Our analysis showed a series of responses, such as the induction of GA- and ABA-responsive genes, the activation of the autophagic process and the fine tuning of the plant immune system, observed only in TYLCSV-tomato compatible interaction so far. On the other hand, comparisons with transcriptional changes observed in other geminivirus-plant interactions highlighted common host responses consisting in the deregulation of biotic stress responsive genes, key enzymes in the ethylene biosynthesis and methylation cycle, components of the ubiquitin proteasome system and DNA polymerases II. The involvement of conserved miRNAs and of solanaceous- and tomato-specific miRNAs in geminivirus infection, investigated by integrating differential gene expression data with miRNA targeting data, is discussed.
Functional Annotation and Identification of Candidate Disease Genes by Computational Analysis of Normal Tissue Gene Expression Data

Abstract: Background High-throughput gene expression data can predict gene function through the “guilt by association” principle: coexpressed genes are likely to be functionally associated. Methodology/Principal Findings We analyzed publicly available expression data on normal human tissues. The analysis is based on the integration of data obtained with two experimental platforms (microarrays and SAGE) and of various measures of dissimilarity between expression profiles. The building blocks of the procedure are the Ranked Coexpression Groups (RCG), small sets of tightly coexpressed genes which are analyzed in terms of functional annotation. Functionally characterized RCGs are selected by means of the majority rule and used to predict new functional annotations. Functionally characterized RCGs are enriched in groups of genes associated to similar phenotypes. We exploit this fact to find new candidate disease genes for many OMIM phenotypes of unknown molecular origin. Conclusions/Significance We predict new functional annotations for many human genes, showing that the integration of different data sets and coexpression measures significantly improves the scope of the results. Combining gene expression data, functional annotation and known phenotype-gene associations we provide candidate genes for several genetic diseases of unknown molecular basis.
Vegetation cover analysis using a low budget hyperspectral proximal sensing system

Abstract: This report describes the implementation of a hyperspectral proximal sensing low-budget acquisition system and its application to the detection of terrestrian vegetation cover anomalies in sites of high environmental quality. Anomalies can be due to stress for lack of water and/or pollution phenomena and weed presence in agricultural fields. The hyperspectral cube (90-bands ranging from 450 to 900 nm) was acquired from the hill near Segni (RM), approximately 500 m far from the target, by means of electronically tunable filters and 8 bit CCD cameras. Spectral libraries were built using both endmember identification method and extraction of centroids of the clusters obtained from a k-means analysis of the image itself. Two classification methods were applied on the hyperspectral cube: Spectral Angle Mapper (hard) and Mixed Tuned Matching Filters (MTMF). Results show the good capability of the system in detecting areas with an arboreal, shrub or leafage cover, distinguishing between zones with different spectral response. Better results were obtained using spectral library originated by the k-means method. The detected anomalies not correlated to seasonal phenomena suggest a ground true analysis to identify their origin.
Combining Public Key Encryption with Schnorr Digital Signature  [PDF]

Abstract: This article presents a new signcryption scheme which is based on the Schnorr digital signature algorithm. The new scheme represents my personal contribution to signcryption area. I have implemented the algorithm in a program and here are provided the steps of the algorithm, the results and some examples. The paper also contains the presentation of the original Signcryption scheme, based on ElGamal digital signature and discusses the practical applications of Signcryption in real life. The purpose of the study is to combine the public key encryption with Schnorr digital signature in order to obtain less computational and communicational costs. Signcryption primitive is a better approach then Encrypt-then-Sign or Sign-then-Encrypt methods regarding the costs. All these algorithms offer the possibility to transmit a message over an insecure channel providing both authenticity and confidentiality.

Abstract:

In this paper the problem of practical stabilization for a significant class of MIMO uncertain pseudo-linear and pseudo-quadratic systems, with additional bounded nonlinearities and/or bounded disturbances, is considered. By using the concept of majorant system, via Lyapunov approach, new fundamental theorems, from which derive explicit formulas to design state feedback control laws, with a possible imperfect compensation of nonlinearities and disturbances, are stated. These results guarantee a specified convergence velocity of the linearized system of the majorant system and a desired steady-state output for generic uncertainties and/or generic bounded nonlinearities and/or bounded disturbances.

Abstract:

In this book new results on controller design techniques for the tracking of generic reference inputs are presented. They allow the design of a controller for an uncertain process, either continuous or discrete-time, without zeros, and with measurable state. The controller guarantees that the control system is Type 1 and has the desired constant gain and poles or that the control system tracks, with a specified maximum error and with a specified maximum time constant, a generic reference with bounded derivative (variation in the discrete-time case), also in the presence of a generic disturbance with bounded derivative (variation). In addition, it is considered the case in which the reference is known a priori.

The utility and the efficiency of the proposed methods are illustrated with attractive and significant examples of motion control and temperature control.

This book is useful for the design of control systems, especially for manufacturing systems, that are versatile, fast, precise and robust.

Abstract:

Most American anthology and canon revision has focused on author and text selections but little on the anthology editorial apparatus. The following study responds to this gap by analyzing gender representation across prefaces and overviews of the Norton and Heath American anthologies (1979-2010). Through a combined rhetorical and corpus linguistic analysis, the study reveals disparate gender representation in these materials: women are increasingly mentioned over time, but men continue to emerge as individuals of importance while women are discussed primarily as a group. This examination suggests that the revisionist, feminist scrutiny of Norton and Heath inventory has not been brought to bear on the anthologies’ apparatus—and that discursive patterns therein remain largely invisible despite that they contradict efforts to revise gender bias in anthologies. In so doing, the study offers an exploratory analysis of new methods (combined linguistic and rhetorical analysis) and new sites (apparatus texts) for examining gender in canonical and pedagogical materials.

Abstract: Social scientists have observed for a long time a negative relationship between the time spent on education and the timing of family formation. Using data from the I.D.E.A. survey (2003), a birth-month experiment on a sample of 3000 young Italian adults is employed in order to explore whether a different month of birth leads to regular differences in life course decisions of young Italians. The results suggest that the “social” age, as determined by the school cohort, rather than the biological age, is an important determinant of the timing of demographic events during the transition to adulthood.

Abstract: The question of the right to carry firearms, but especially abolishing the death penalty, had a tremendous impact on the intellectual and political community of the whole world with the ideas of Beccaria that stimulated the urgency also of the founding fathers of the various American colonies to give life to the new Constitutions reforming the existing criminal law and proceeding to the elimination of the capital punishment in many cases. However, after about two hundred and fifty years, the death penalty, which seemed destined to be abolished by the end of the eighteenth century, is still in use in the American legal system and a great subject of debate, despite several Supreme Court rulings. Even in Italy, the period that preceded its unification, was marked by a return to the past with regard to the penal system and the conception of the death penalty. Similarly, although the European continent is “death penalty free”, and the modern criminal law is generally constituted from its rejection of torture, in recent years, with the escalation of acts of terrorism and global tension, it seems to reoccur the relationship between torture and right, as if it was a reconciliation between two old friends and a strategy to re-legalize torture.
A versatile vector system for generating recombinant EGFP-tagged proteins in yeast  [PDF]

Abstract: This paper reports a versatile egfp-tagged pFL61-based expression vector system which allows the production on yeast of homo- and heterologous proteins fused with the Enhanced Green Fluorescent Protein (EGFP) at the C-terminus. This expression system, which involves a fluorescent protein, readily allows both to verify the expression and to localize the protein in the yeast cell. The vector carries a Not I site upstream the first codon of the egfp gene. The yeast cells harbouring this plasmid emit a feeble emission compared to the fluorescence expected. Was then investigated the effect of the Not I site, located very close to the start codon, on the expression of the reporter egfp gene using northern and western blotting, fluorescence microscopy and flow cytometry. Data indicated that this palindromic site could hide the start codon so as to negatively affect translation. This aspect confers to the proposed expression system an advantage in distinguishing clones after transformation.
