Bayesian Pathway Analysis of Cancer Microarray Data

Abstract: High Throughput Biological Data (HTBD) requires detailed analysis methods and from a life science perspective, these analysis results make most sense when interpreted within the context of biological pathways. Bayesian Networks (BNs) capture both linear and nonlinear interactions and handle stochastic events in a probabilistic framework accounting for noise making them viable candidates for HTBD analysis. We have recently proposed an approach, called Bayesian Pathway Analysis (BPA), for analyzing HTBD using BNs in which known biological pathways are modeled as BNs and pathways that best explain the given HTBD are found. BPA uses the fold change information to obtain an input matrix to score each pathway modeled as a BN. Scoring is achieved using the Bayesian-Dirichlet Equivalent method and significance is assessed by randomization via bootstrapping of the columns of the input matrix. In this study, we improve on the BPA system by optimizing the steps involved in “Data Preprocessing and Discretization”, “Scoring”, “Significance Assessment”, and “Software and Web Application”. We tested the improved system on synthetic data sets and achieved over 98% accuracy in identifying the active pathways. The overall approach was applied on real cancer microarray data sets in order to investigate the pathways that are commonly active in different cancer types. We compared our findings on the real data sets with a relevant approach called the Signaling Pathway Impact Analysis (SPIA).

Abstract:
Purpose: Simultaneous surgeries are increasingly applied in all surgical fields. They bring cost and health advantages to the patient and the economy. Pregnancy is one of the risk factors of hernia in females. We conducted a study for simultaneous tissue repairs of inguinal and umbilical hernias during cesarean section. Methods: Between January 1997 and August 2013 we have operated 42 patients with 45 hernias either umbilical or inguinal. We performed the repairs from the Pfannenstiel incision. Data about maternal age, parity, cause of cesarean section, length of operation, length of stay, complications and patient satisfaction were collected. Results: Within this period there were 19,904 deliveries in total. Incidence of umbilical hernia was found 0.2% and it was 0.1% for the inguinal hernia. Simultaneous hernia repairs significantly prolonged the operative time. There was no recurrence and complication. Conclusions: Our results showed that hernia repair can be performed without any additional risks during cesarean section. We believe that if there is an indication for cesarean section in a pregnancy complicated by an abdominal wall hernia, patients should be informed that it would be safe and effective to repair these hernias during cesarean section. This approach also enables tension-free pure tissue repairs.
$ZZ\gamma$ and $Z\gamma\gamma$ anomalous couplings in $\gamma p$ collision at the LHC

Abstract: We study the sensitivity of anomalous $ZZ\gamma$ and $Z\gamma\gamma$ vertex couplings $h_3^{\gamma,Z}$ and $h_4^{\gamma,Z}$, which would be powerful sign of new physics, via the subprocess $\gamma q\to Z q$ of the main reaction $pp\to p\gamma p\to Z q X$ at the LHC. We calculated limits on these couplings at 95% confidence level for various values of integrated luminosity. It is shown that the $pp\to p\gamma p\to Z q X$ reaction provides one order of magnitude improvement in the couplings $h_4^{\gamma,Z}$ compared to the current experimental limits obtained in events dominated by $Z\gamma$ production from the LHC and Tevatron.
Surgery as early revascularization after acute myocardial infarction

Abstract: Acute myocardial infarction (AMI) is the leading cause of morbidity and mortality in most industrialized nations throughout the world. Options for myocardial revascularization include thrombolysis or percutaneous coronary intervention (PCI) in the early period after AMI, or coronary artery bypass grafting (CABG) for suitable patients. It has commonly been suggested that surgery in the early period after AMI can be associated with increased morbidity and mortality. However, advances in technology, surgical methods and myocardial protection techniques currently provide a chance for cardiovascular surgeon to achieve CABG in the setting of AMI. In patients with AMI, interest in early surgical revascularization has decreased with widespread use of thrombolytics or PCI. However, early surgical revascularization is beneficial in patients who have mechanical complications, ongoing ischemia, and cardiogenic shock complicating AMI. Failure of thrombolytic agents, unsuccessful PCI or left main coronary artery disease also requires surgery. Theoretically, early surgical revascularization may be useful by minimizing infarct size improving left ventricular function, and increasing patient survival. The optimal timing of surgery after AMI remains undecided as a controversial subject. It ranges from immediate surgical intervention to surgery 30 days after myocardial infarction. Therefore, such a wide variation in the therapeutic strategy of the surgical groups has made way a selection bias in these patients. This review presented highlights optimal timing of surgical revascularization after AMI, surgical methods and controlled reperfusion, risk factors for poor outcomes after surgery for AMI, and the role of surgery in patients with AMI complicated by cardiogenic shock.

The Adsorption of the 2,2 Dichlorovinylphosfate on Raw and Modified Bentonites

Abstract: This study aimed to investigate the adsorption of the 2,2 Dichlorovinylphosfate (DDVP) on raw and modified bentonite using High Pressure Liquid Chromatography (HPLC) and infrared spectroscopy (FT-IR). The modified bentonite were prepared by adding HNO3 and Na2CO3. The Freundlich adsorption isotherm defines DDVP adsorption in aqueous and ethanol-aqueous solutions by raw and modified bentonite. The variables of temperature, time and pH were observed on adsorption of DDVP. Then maximum adsorption of DDVP capacity was measured on bentonite modified with HNO3 in pH 3.0 and 40°C . The MBB clay used in experimental work played a major role on the adsorption of DDVP so MBB has better characteristics than other adsorbents and The Freundlich isotherms of MBB in aqueous ethanol solution was better than isotherms of aqueous solution for much better to adsorb of DDVP.
An Improvement in Total RNA Isolation Protocol for Ecologic Studies: Case Study Tobacco Cells

Abstract: Many experimental techniques related to molecular biology such as the Northern blot analysis, RNA protection assays, in situ hybridization and RT-PCR need maximum-yielded, highly purified RNA samples. Researchers who study with RNA extraction are well known for being extremely sensitive about their chemical solutions, equipment, glassware and even laboratories. Taking certain precautions, which are given in protocol, is more convenient than obtaining a low 260/280 spectrophotometric ratio or a blank line in RT-PCR gel for ecologic studies. In the improved protocol, which is presented here, each step was tested many times and high-quality total RNA was determined. Using this protocol, 260/280 spectrophotometric ratio was found between 1.88-1.97 and total RNA was found between 174.6-184.3 μg RNA g cell FW-1 in tobacco cells. However, in order to obtain RNA with high purity levels, an additional step may be necessary to eliminate contaminating DNA depending on the sample characteristics.
An Analysis of the Disparities, Divergences and Differences in Financial Structures of Primary Dealer (PD) Banks and Non-primary Dealer (NPD) Banks

Abstract: The primary purpose of this study is to analyze and discuss the impact of the primary dealership mechanism utilized in relation to the issuance of Government Domestic Borrowing Securities (GDBS) on the financial structures of the banks. Subsequent to a thorough research and an adequate literature scan on the origins and development of the primary dealer system, our analytical approach is pillared initially on expounding on the core elements of the model, while summarizing financial data of the PD banks and NPD banks under coverage. In the same context, the discriminant analyses are aimed at exploring and revealing how PD banks and NPD banks are decoupled and disengaged in regard to their financial ratios, as well as illustrating the effect of capital ownership and the scale factor on the underlined differentiation. Consequentially, it has been ascertained through the findings of the analyses that i) some ratios have engendered a meaningful segregation of the PD banks and NPD banks, and ii) they have precipitated virtually no discernible distinction among the non-resident banks in regard to their functions as a primary dealer, iii) the financial structure of small-scale PD banks were observed to have sustained fiscal duress and constraints, while the disparity and divergence among large-scale banks became more manifest, delineated into PD banks and NPD banks in more explicit terms, and iv) the prevalence of an effect on the ownership configuration of the PD banks were encountered to be less frequent.
Stock Price Direction Prediction Using Artificial Neural Network Approach: The Case of Turkey

Abstract: In this study, it is aimed to illustrate that Artificial Neural Network (ANN) can be used for predicting the stock price behaviour in terms of its direction. Financial daily statistical data, derived from raw price data obtained from Istanbul Stock Exchange (ISE), which is the only stock market in Turkey, have been defined in terms of five independent variables that are grouped in seven different Prediction System (PS) models to which eight different ANN and Logistic Regression (LR) models have been applied. For this purpose, a software library package is developed using C#.NET to run the ANN models whereas a commercial statistical analysis software package is used to run the LR model. At the end of the study; the best PS and ANN models are determined for ANN methodology by comparing the average mean squared errors of training sets and the best PS model is determined for LR methodology by eliminating the insignificant independent variables; the outputs of the developed software library package and a commercial ANN software are compared on the basis of prediction success rate and the accuracies of prediction by ANN and LR methodologies are compared on the basis of coefficient of determination. The results show that; the best results are obtained for the PS model that has used stochastic indicator for 14 days (K14%), stochastic moving average (D3%) and relative strength index of 14 days (RSI14) simultaneously for both ANN and LR methodologies whereas the best ANN model has consisted of three inputs, 11 hidden neurons in single hidden layer and one output; developed software library package performs statistically same as the commercial software; statistically ANN methodology outperforms LR methodology; and there is relevant empirical evidence that ISE-30 is not weak form efficient.
Six Sigma and Implementations of Six Sigma in Finance Sector

Abstract: Quality is a one of the critical factors for achieving competitive advantage. Six sigma approach is a business strategy which usage has increased gradually in last years for quality improvement initiative. Although six sigma established by a manufacturing firm and it has been successfully implemented in many manufacturing firms, service firms have began to use six sigma for reducing cost, enhanced quality of service, increasing customer satisfaction and profitability. In this paper, six sigma was examined in a view of finance sector and applications of six sigma within the finance sector were evaluated.
