Human Nail Clippings as a Source of DNA for Genetic Studies  [PDF]

Abstract: Blood samples have traditionally been used as the main source of DNA for genetic analysis. How-ever, this source can be difficult in terms of collection, transportation, and long-term storage. In this study, we investigated whether human nail clippings could be used as a source of DNA for SNP genotyping, null-allele detection, and whole-genome amplification. From extracted nail DNA, we achieved amplicons up to a length of ~400 bp and >96% concordance for SNP genotyping and 100% concordance for null-allele detection compared to DNA derived from matched blood sam-ples. For whole-genome amplification, OmniPlex performed better than Multiple Displacement Amplification with a success rate of 89.3% and 76.8% for SNP genotyping and null-allele detection, respectively. Concordance was ~98% for both methods. When combined with OmniPlex whole-genome amplification, human nail clippings could potentially be used as an alternative to whole blood as a less invasive and more convenient source of DNA for genotyping studies.
Cysteine Dioxygenase 1 Is a Tumor Suppressor Gene Silenced by Promoter Methylation in Multiple Human Cancers

Abstract: The human cysteine dioxygenase 1 (CDO1) gene is a non-heme structured, iron-containing metalloenzyme involved in the conversion of cysteine to cysteine sulfinate, and plays a key role in taurine biosynthesis. In our search for novel methylated gene promoters, we have analyzed differential RNA expression profiles of colorectal cancer (CRC) cell lines with or without treatment of 5-aza-2′-deoxycytidine. Among the genes identified, the CDO1 promoter was found to be differentially methylated in primary CRC tissues with high frequency compared to normal colon tissues. In addition, a statistically significant difference in the frequency of CDO1 promoter methylation was observed between primary normal and tumor tissues derived from breast, esophagus, lung, bladder and stomach. Downregulation of CDO1 mRNA and protein levels were observed in cancer cell lines and tumors derived from these tissue types. Expression of CDO1 was tightly controlled by promoter methylation, suggesting that promoter methylation and silencing of CDO1 may be a common event in human carcinogenesis. Moreover, forced expression of full-length CDO1 in human cancer cells markedly decreased the tumor cell growth in an in vitro cell culture and/or an in vivo mouse model, whereas knockdown of CDO1 increased cell growth in culture. Our data implicate CDO1 as a novel tumor suppressor gene and a potentially valuable molecular marker for human cancer.
Promoter DNA Methylation of Oncostatin M receptor-β as a Novel Diagnostic and Therapeutic Marker in Colon Cancer

Abstract: In addition to genetic changes, the occurrence of epigenetic alterations is associated with accumulation of both genetic and epigenetic events that promote the development and progression of human cancer. Previously, we reported a set of candidate genes that comprise part of the emerging “cancer methylome”. In the present study, we first tested 23 candidate genes for promoter methylation in a small number of primary colon tumor tissues and controls. Based on these results, we then examined the methylation frequency of Oncostatin M receptor-β (OSMR) in a larger number of tissue and stool DNA samples collected from colon cancer patients and controls. We found that OSMR was frequently methylated in primary colon cancer tissues (80%, 80/100), but not in normal tissues (4%, 4/100). Methylation of OSMR was also detected in stool DNA from colorectal cancer patients (38%, 26/69) (cut-off in TaqMan-MSP, 4). Detection of other methylated markers in stool DNA improved sensitivity with little effect on specificity. Promoter methylation mediated silencing of OSMR in cell lines, and CRC cells with low OSMR expression were resistant to growth inhibition by Oncostatin M. Our data provide a biologic rationale for silencing of OSMR in colon cancer progression and highlight a new therapeutic target in this disease. Moreover, detection and quantification of OSMR promoter methylation in fecal DNA is a highly specific diagnostic biomarker for CRC.
Relation between self-recalled childhood physical activity and adult physical activity: The women’s health initiative  [PDF]

Abstract: Background: Evidence suggests that childhood physical activity may play a role in the etiology and prevention of adult chronic diseases. Because researchers must often depend on self-recalled physical activity data many years after the exposure, it is important to understand factors which may influence adult recall of childhood physical activity. This study evaluated the influence of adult characteristics on reported childhood physical activity and the association between adult physical activity and self-recalled childhood physical activity. Methods: 48,066 post-menopausal women from the Women’s Health Initiative Observational Study reported their physical activity level during ages 5-9, 10-14, and 15-19. Results: In this cohort, over 65% of the population reported the same category of physical activity over the three childhood age groups. While higher levels of childhood physical activity were significantly associated with higher adult physical activity, this association varied by race/ethnicity, education, smoking, body mass index, history of diabetes or cardiovascular disease, social support and physical functional status. Women who were consistently highly active reported adult physical activity levels that were 2.82 MET-hr/week (95% C.I. = 2.43, 3.20) higher compared to women who were always physically inactive during childhood. Conclusions: It is important for researchers to understand the influence of adult characteristics on reported childhood physical activity.
Quantification of Trace-Level DNA by Real-Time Whole Genome Amplification

Abstract: Quantification of trace amounts of DNA is a challenge in analytical applications where the concentration of a target DNA is very low or only limited amounts of samples are available for analysis. PCR-based methods including real-time PCR are highly sensitive and widely used for quantification of low-level DNA samples. However, ordinary PCR methods require at least one copy of a specific gene sequence for amplification and may not work for a sub-genomic amount of DNA. We suggest a real-time whole genome amplification method adopting the degenerate oligonucleotide primed PCR (DOP-PCR) for quantification of sub-genomic amounts of DNA. This approach enabled quantification of sub-picogram amounts of DNA independently of their sequences. When the method was applied to the human placental DNA of which amount was accurately determined by inductively coupled plasma-optical emission spectroscopy (ICP-OES), an accurate and stable quantification capability for DNA samples ranging from 80 fg to 8 ng was obtained. In blind tests of laboratory-prepared DNA samples, measurement accuracies of 7.4%, ?2.1%, and ?13.9% with analytical precisions around 15% were achieved for 400-pg, 4-pg, and 400-fg DNA samples, respectively. A similar quantification capability was also observed for other DNA species from calf, E. coli, and lambda phage. Therefore, when provided with an appropriate standard DNA, the suggested real-time DOP-PCR method can be used as a universal method for quantification of trace amounts of DNA.

Abstract: One of Aesop's (La Fontain's) famous fables `The Ant and the Grasshopper' is widely known to give a moral lesson through comparison between the hard working ant and the party-loving grasshopper. Here we show a slightly different version of this fable, namely, "The Ant and the Metrohopper," which describes human mobility patterns in modern urban life. Numerous real transportation networks and the trajectory data have been studied in order to understand mobility patterns. We study trajectories of commuters on the public transportation of Metropolitan Seoul, Korea. Smart cards (Integrated Circuit Cards; ICCs) are used in the public transportation system, which allow collection of transit transaction data, including departure and arrival stations and time. This empirical analysis provides human mobility patterns, which impact traffic forecasting and transportation optimization, as well as urban planning.

Abstract: soy protein isolate (spi) and soy protein concentrate (spc) are largely used in bakery, confectionary, meat and beverage products. isoflavones present in soybeans products can undergo changes in quantity and profile depending on the processing conditions. the objective of this work was to conduct mass balance studies of isoflavones and protein during the processing of spi and spc (acid and alcohol leach). the majority of isoflavones present in the raw material is lost in the supernatants (90% for spc treated with alcohol, 52% for spi and 47% for spc treated with acid). total concentration of isoflavones was 652μg/g for spi, 838μg/g for spc (acid leach), and only 147μg/g for spc (alcohol leach). there were no changes in the profile of isoflavones in this last process, whereas in the previous two, the amount of malonyl glycosides decreased while the total amount of b-glycosides and aglucones significantly increased.

Abstract: The electronic structure and ground state properties of TiX (X = Fe, Ni, Pd, Pt and Cu) type Shape Memory alloys have been calculated using the self consistent Tight- Binding Linear Muffin Tin Orbital (TB-LMTO) method. The systematic total energy studies made on TiX alloys in both B2 and (B19/B19’) structures successfully explain the structural stability of these compounds. The equilibrium lattice parameters, bulk moduli (Bo), cohesive energy (Ecoh) and heat of formation (ΔH) are calculated for these systems and compared with the available experimental and other theoretical results. The bonding nature of these TiX alloys is analyzed via the density of states (DOS) histogram.

Abstract: The incidence of child abuse has become quite prevalent and may be referred to as a global phenomenon (Pala, Unalacak, & Unluoglu, 2011). In terms of a global phenomenon, it may be significant to assess negative ramifications that are in existence for children’s overall social, emotional, and cognitive maturation (DeOliveira, Bailey, Moran, & Pederson, 2004). Specifically, preschool children who are abused within their home environments are less likely to detect variations in emotional expressions as compared to preschoolers who have not been abused (Pollak, Cicchetti, Hornung, & Reed, 2000). In regards to the domain of cognitive development, children who are reared in abusive home environments are likely to display overactive behaviors and exhibit less concentration (Schatz, Smith, Borkowski, Whitman, & Keogh, 2008). In relation, children reared in abusive environments are less likely to perform at high levels in regards to their math and reading abilities (Crozer & Barth, 2005). Thus, the act of child abuse may also be better well understood by assessing parenting styles and how they play a role with affecting the type of behaviors they elicit towards their children (Baumrind, 1994). For instance, specific traits or factors related to individuals’ parenting abilities, such as stress, depression, domestic violence, incarceration, and psychological difficulties may be more likely to abuse their children as opposed to parents who do not obtain these traits or factors (Nair, Schular, Black, Kettinger, & Harrington, 2003). Implications in regards to the prevalence of child abuse may be quite significant, especially considering psychological ramifications that may surface due to the act of children’s exposure to abuse (Johnson et al., 2002). For instance, children may be more likely to suppress, or internalize their emotions due to the exposure to child abuse and they may be more likely to externalize, or exhibit certain behaviors in an outward fashion towards others due to the immersion within environments comprised of child abuse (Schatz, Smith, Borkowski, Whitman, & Keogh, 2008). Furthermore, professionals who obtain the knowledge about child abuse may better serve families and children who have experienced abuse within their lives.
