A New Test Statistic Based on Shrunken Sample Variance for Identifying Differentially Expressed Genes in Small Microarray Experiments

Abstract: Choosing an appropriate statistic and precisely evaluating the false discovery rate (FDR) are both essential for devising an effective method for identifying differentially expressed genes in microarray data. The t-type score proposed by Pan et al. (2003) succeeded in suppressing false positives by controlling the underestimation of variance but left the overestimation uncontrolled. For controlling the overestimation, we devised a new test statistic (variance stabilized t-type score) by placing shrunken sample variances of the James-Stein type in the denominator of the t-type score. Since the relative superiority of the mean and median FDRs was unclear in the widely adopted Significance Analysis of Microarrays (SAM), we conducted simulation studies to examine the performance of the variance stabilized t-type score and the characteristics of the two FDRs. The variance stabilized t-type score was generally better than or at least as good as the t-type score, irrespective of the sample size and proportion of differentially expressed genes. In terms of accuracy, the median FDR was superior to the mean FDR when the proportion of differentially expressed genes was large. The variance stabilized t-type score with the median FDR was applied to actual colorectal cancer data and yielded a reasonable result.

Abstract: Human T lymphotropic virus type 1 (HTLV-1) is endemic in the southern part of Japan. Infection of the virus can cause adult T cell leukemia/lymphoma (ATL), while most infected individuals remain in a carrier state for a long period of time. Although rare cases of carriers, like ATL patients, who developed opportunistic infections, have been reported, hematological changes of carriers who are prone to opportunistic infections have not been well defined. Here, we present a case of an HTLV-1 carrier who developed Mycobacterium intracellulare infection and Pneumocystis jirovecii pneumonia (PcP) simultaneously. Flow cytometric analysis of bone marrow cells revealed an aberrant compositional change similar to that in ATL patients. This suggests the presence of a pre-ATL state prior to the development of ATL, which is notable in terms of underlying cellular immunodeficiency.
Externally triggered coherent two-photon emission from hydrogen molecules

Abstract: We report coherent enhancement of two-photon emission from the excited vibrational state of molecular hydrogen triggered by irradiating mid-infrared pulses externally. We previously observed the two-photon emission triggered by the internally generated fourth Stokes photons. By injecting independent mid-infrared pulses externally, it is possible to control experimental parameters and investigate the mechanism in more detail. In this article, we describe the two-photon emission using the external trigger pulses. Its spectrum and dependence on the energy and timing of the trigger pulse are presented along with numerical simulations based on the Maxwell-Bloch equations. The measured number of emitted photons is 6 10^11 photons/pulse and the resulting enhancement factor from the spontaneous emission is more than 10^18. This value is three orders of magnitude higher than that of the previous experiment. External control of emission process is expected to be essential for observation of weaker process of radiative emission of neutrino pair.
Obstructive azoospermia as an unusual complication associated with herniorrhaphy of an omphalocele: a case report

Abstract: A 30-year-old Japanese man was diagnosed with obstructive azoospermia. He had undergone herniorrhaphy of an omphalocele immediately after birth. Reconstruction surgery of both seminal tracts was performed to pursue the possibility of naturally achieved pregnancy. Intra-operative findings demonstrated that both vasa deferentia were interrupted at the internal inguinal rings, although the abdominal end of the right vas leading to the seminal vesicle was found in the abdominal cavity. The discharge from the stump of the testicular end had no sperm, although the right epididymal tubules were dilated with motile sperm. Therefore, we performed right-sided vasovasostomy in the internal inguinal ring and ipsilateral epididymovasostomy simultaneously.To the best of our knowledge, this is the first report describing obstructive azoospermia as an unusual complication of herniorrhaphy of an omphalocele. It is important to pay attention to the existence of seminal tracts in such surgery as well as in inguinal herniorrhaphy.Obstructive azoospermia is one cause of male infertility. Obstruction of the seminal tracts can be caused by iatrogenic damage, by a congenital anomaly or by infectious diseases [1]. Although the most common iatrogenic cause is bilateral repair of an inguinal hernia, here we present a case of obstructive azoospermia caused by herniorrhaphy of an omphalocele immediately after birth. As far as we are aware, this is the first such report.A 30-year-old Japanese man who had undergone herniorrhaphy for an omphalocele immediately after birth was referred to our hospital. He presented to our hospital with 1 year of infertility after his marriage. Multiple semen analyses revealed azoospermia, but a scrotal examination revealed no abnormalities in the testes or in the vas deferens or epididymis on both sides. Irradiance and Developmental Stages of Crown Architecture Affect Shoot Production in Rhododendron reticulatum  [PDF]

Abstract:

Plasticity in crown architecture, contributing to leaf arrangement within crown, is an important feature for whole plant carbon assimilation and survival. In this study, I examined the plasticity in crown architecture to light condition and developmental stage by the changes in shoot production. Rhododendron reticulatum expands crown with orthotropic growth in monopodial branching in young stage, but orthotropic growth is ceased in adult stage. Main stem of young crown is described with monopodial branching regardless of light environment. But multi-layer crown is observed in sun-lit environment rather than mono-layer crown in adult stage. Long shoot production for each branching system (foliage derived from sympodial branching) in young crown is associated with local light environment, but not in adult crown. Long shoot production rate is correlated with long shoot production rate of its mother shoot in young crown, but not in mono-layer crown. These results suggest that young crown expands branches to sun-lit position whereas adult crown reduces congestion of shoots with stochastic shoot production regardless of shoot production of mother shoots. I concluded that both light and developmental stage are important factors for shoot production and constructing crown architecture.

Abstract: In this paper, we describe an experiment which was conducted to explore the macro-coherent amplification mechanism using a two-photon emission process from the first vibrationally-excited state of para-hydrogen molecule. Large coherence in the initial state was prepared by the adiabatic Raman population transfer method, and the lowest Stokes sideband was used as a trigger field. We observed the coherent two-photon emission consistent with the expectation of the paired super-radiance master equation.

Abstract:

The purpose of this study was to compare the ventilatory threshold (VT) between treadmill walking against a horizontal impeding force (horizontal load walking) and a cycle ergometer exercise. Seven adult men volunteered to participate in this study. They performed horizontal load walking (velocity: 1.11 m/s) and a cycle ergometer exercise (pedaling frequency: 60 rpm), with loads imposed using a ramp slope technique. Oxygen uptake at the VT during horizontal load walking was greater than that during a cycle ergometer exercise (p < 0.05), whereas the opposite was noted for the work rate at VT (p < 0.05). The greater metabolic cost was because of the small output (work rate at VT) incurred during horizontal load walking. This suggested that the muscle mass recruited for exercise would be much greater for horizontal load walking than a cycle ergometer exercise because pedaling requires fewer muscles (lower extremities). In addition, a high reliability of VT during horizontal load walking was indicated from the correlation coefficient, standard error, and the confidence coefficient in two trials for the same subjects, which were 0.97, 0.097 L/min, and 0.96, respectively. These results suggest that horizontal load walking may be a modality for aerobic conditioning.

Abstract: The aim in this paper is to construct an affine transformation using the classical physics analogy between the fields of optics and mechanics. Since optics and mechanics both have symplectic structures, the concept of optics can be replaced by that of mechanics and vice versa. We list the four types of eikonal (generating functions). We also introduce a unitary operator for the affine transformation. Using the unitary operator, the kernel (propagator) is calculated and the wavization (quantization) of the Gabor function is discussed. The dynamic properties of the affine transformed Wigner function are also discussed.
