Application of DNA barcoding based on the mitochondrial CO1 gene sequences in classification of Culter (Pisces: Cyprinidae)

Abstract: DNA Barcoding is becoming more and more attractive to biologists as a new method for species identification. The core idea of DNA barcoding is based on the fact that species can be differentiated by short pieces of standard gene sequences. It is very important to choose appropriate genetic marker for species identification. Mitochondrial CO1 gene sequence was a popular marker of DNA barcoding for species identification in the kingdom of animals. In this paper, we discussed the validation of CO1 gene sequence to efficiently identify the species of genus Culter. Original nucleotide sequence data of partial mitochondrial CO1 gene, about 816 base pairs, were collected from 4 species of Culter and totally 32 specimens. Sequences analysis was conducted by using MEGA3.1. Genetic variation among species and variation within species were calculated, and it was found that pairwise genetic distance among 4 species was more than 2%, and obviously higher than the distance within a species. Phylogenetic analysis was carried out with different methods, including neighbor-joining, maximum parsimony, maximum likelihood and bayesian analysis. The topology of each final trees revealed that all individuals of each species formed a strong monophyletic group. Specie identification with CO1 sequences in Culter supported the taxonomy based on morphological characters, and it was proposed that CO1 sequences could be a probable marker to resolve the phylogenetic relationship of the genus. The conclusion of our research suggested that mitochondrial CO1 gene was a valid DNA barcoding gene for specie identification in genus Culter.

Abstract: 采用经典的Von Bertalanffy生长方程和数理统计的方法,于2001–20022年在中俄界湖兴凯湖采集翘嘴鲌,对其生长特性进行了研究。结果表明翘嘴鲌体长和体重的关系为W=0.0077L3.1(r=0.9881),Von Bertalanffy生长方程为Lt=153.2[1–e-0.05(t+1)];Wt=42000.3×[1–e-0.05(t+1)]3.1,体重生长拐点t=17.6龄,相应的体长为95.3cm,体重为12706.6g。按生长指标值分析,阶段生长可划分为两个时期,即17.6龄前的生长迅速期和17.6龄后的生长减缓期。因此,为了保护翘嘴鲌鱼类资源,天然渔业的捕捞个体规格应控制在5000g以上。

Abstract: 于2001年4、5月份,从道观河水库中随机采集青梢鲌成熟雌体53尾,用鳞片鉴定年龄(A),测量了体长(L)、体重(W)、净体重和性腺重(Wo)等形态学指标,计数个体绝对生殖力(F),并计算出青梢鲌的体长相对生殖力(FL)、相重相对生殖力(FW)、肥满度(CF)和成熟系数(GSI)等,用8种数学模式及多元回归方程拟合了青梢鲌个体生殖力与形态学指标间的关系。结果表明,青梢鲌样本由1+-4+龄鱼组成;其个体绝对生殖力与体长、体重和年龄分别呈抛物线、幂函数和幂函数相关,相关式分别为:F = -1.032 + 0.00754L2 (n = 53,R2 = 0.6920, P < 0.01),F = 0.0287W0.911 (n = 53, R2 = 0.7315, P < 0.01),F = 0.339A1.489 (n = 53,R2 = 0.6211,P < 0.01);体长相对生殖力与体长、体重和年龄分别呈对数函数、对数函数和直线相关,相关式分别为:FL = -4995.579 + 2001.462lnL (R2 = 0.7315,n = 53,P < 0.01),FL = -1869.419 + 622.496lnW (R2 = 0.7315,n = 53,P < 0.01);体重相对生殖力均值约219粒/g,变幅主要为150-300粒/g;多元逐步回归分析其绝对生殖力和体长相对生殖力均与多个指标密切相关,相关式分别为:F = -1.248 + 0.070GSI + 0.0571 square root(L*W) (n = 53,R2 = 0.8212,P < 0.01),FL = -1050.940 – 26.756W + 46.031Wo + 97.941 square root(L*W) (n = 53,R2 = 0.7243,P < 0.01);而体重相对生殖力仅与成熟系数有相关性:FW = 144.186 + 8.222GSI (n = 53,R2 = 0.3246,P < 0.01)。

Abstract: 经人工催产、人工授精获得汉江地区庙湖翘嘴鲌受精卵,对其胚胎和仔鱼发育的各个时期进行连续观察,并详细记录各个发育阶段的形态特征。结果表明,受精卵为圆球形、青灰色、微粘性、漂浮性卵,卵径为(1.17±0.15) mm,吸水膨胀后卵径达(3.26±0.37) mm;胚胎发育可分为21个时期,水温在23~25℃范围内,受精40 min后开始第1次卵裂,受精后9 h 45 min后器官开始形成,受精后20 h 15 min仔鱼开始出膜,发育总积温为483.4℃·h;初孵仔鱼全长为(3.39±0.37) mm,卵黄囊呈梨形,平均体积为0.134 mm3,4日龄仔鱼卵黄囊几乎完全消失,开始出现摄食行为,全长达到(4.85±0.31) mm,仔鱼发育过程中卵黄囊长径(L)在1日龄期间发生增长,而后逐步减小,卵黄囊短径(D)一直随时间递减,卵黄囊体积(V)随时间(T)的变化方程为V=10-5 T2-0.0027T+0.1342(R2=0.966 7)。
Fertilized eggs of Culter alburnus were obtained by induced spawning and artificial fertilization.The observation and characterization of embryonic and larval development processes were systematically carried out in May 2014 in Miaohu Lake.The results showed that the fertilized eggs were spherical,cinerous,slightly sticky,pelagic,(1.17±0.15) mm in diameter and (3.26±0.37) mm after hydration.At water temperature of 23-25℃,the process of embryonic development could be divided into 21 stages.First cleavage stage,organofaction stage and hatching-out stage happened at 40 min,9 h and 45 min and 20 h and 15 min post fertilization,respectively.The accumulative temperature were 483.4℃·h.The newly hatched larvae had the total body length of (3.39±0.37) mm and the yolk sac volume of 0.134 mm3.The yolk sac of the 4-d-old larva disappeared and the total body length of them was (4.85±0.31) mm.The long diameter increased at the first day and reduced later,while the short diameter reduced invariably.The correlate equation between the yolk sac volume (V) and the hour after hatching (h) was V=10-5 T2 -0.0027T + 0.1342 (R2 = 0.966 7).
鲤科鲌属药用鱼类线粒体COI基因的DNA条形码研究  [PDF]

Abstract: 目的:采用线粒体COI基因序列研究我国长江流域不同地区鲤科鲌属药用鱼类的遗传特征,探讨利用该基因片段作为鲌属药用鱼类鉴定条形码的适用性。方法:扩增鲌属药用鱼类的线粒体COI基因序列5'端并进行测序,分析不同药用鱼类种内和种间的遗传变异,构建聚类树,探讨该序列片段在鲌属药用鱼类中进行鉴定的可行性。结果:鲌属药用鱼类COI基因片段的碱基组成中A+T碱基量明显高于G+C量,96%的遗传变异均发生在编码区密码子第3位点,但所有翻译后氨基酸组成均相同,表明COI基因编码在鲌属鱼类中的保守性;鲌属药用鱼类的种内遗传距离均小于1%,种间遗传距离大于10倍的种内距离;NJ聚类树显示所有鲌属鱼类聚成独立的一支,其属内不同鱼种的个体又分别聚成独立的分支,不同分支具有较高的节点支持率。结论:鲌属4种药用鱼类的DNA分类与形态学分类结果一致,COI条形码序列能够对鲌属鱼类进行有效的区分。

Abstract: 2008年4—6月,在徐家河水库采集性成熟翘嘴鲌雌鱼,取鳞片鉴定年龄(A),测量其体长(L)、体质量(M)和性腺质量(Mo)等形态指标,用称量法计数个体绝对生殖力(F),据此计算体长相对生殖力(FL)、体质量相对生殖力(FM)、成熟系数(GSI)和肥满度(CF)等指标,对徐家河水库翘嘴鲌个体生殖力与形态指标的关系进行了分析.结果表明:调查样本由2+~5+龄组成,个体绝对生殖力与体长、体质量和年龄分别呈幂函数、幂函数和直线相关,体长相对生殖力与体长、体质量和年龄也分别呈幂函数、幂函数和直线相关,而体质量相对生殖力与各形态指标的相关性不显著.多元逐步回归分析结果表明,研究区翘嘴鲌个体绝对生殖力与体质量和性腺质量密切相关,体长相对生殖力与性腺质量、肥满度和成熟系数密切相关,而体质量相对生殖力仅与成熟系数相关.

Abstract: 采用RT-PCR和快速扩增cDNA末端(rapid amplification of cDNA ends, RACE)技术首次克隆了翘嘴鲌 TMEM-57蛋白基因的cDNA全序列, 该序列全长为2822bp, 其中5′-UTR区93bp, 3′-UTR区731bp, 开放阅读框(open reading frame, ORF)为1998bp, 编码665个氨基酸。NJ法系统进化分析将同科或属中TMEM-57基因分成一个分支, 表现出种属间的高度保守性。利用荧光定量PCR(qPCR)技术检测了不同组织的表达量, 发现在卵巢中表达量最高, 其次为心脏和脑。用直接测序法对TMEM-57基因部分区段单核苷酸多态性(SNP)进行了检测, 寻找到11个新的SNP位点。

Abstract: We collected 885 individuals of Culter alburnus Basilewsky from NianYuShan reservoir during April, 2007 to April, 2008. We studied the population management of Culter alburnus Basilewsky and built Beverton-Holt model. The study provided the scientific bases to make rational capture age and standard. The B-H model was built for population management. When the tc was 2, M is 0.4654, F was 0.5485 and k was 0.2331, the average body length Ly was 29.91cm, the average body weight Wy was 278.76g and the average age Ty was 2.05a. The yield per unit recruitment was 467.2851 g/ind. We suggest the age of Culter alburnus Basilewsky in NianYushan reservoir must be increased to 3, so that the mature population can be protected and the population size can be recriut better. In this capture intensity the capture weight arrive at the max, so we can get the most economy benefit.

Abstract: 为探明分布于珠江流域的野生翘嘴鲌种群遗传多样性与遗传分化状况,实验在珠江流域广东省(肇庆和韶关)、广西省(梧州、昭平、平乐、柳城、桂平、平果、田阳、龙州和扶绥)自然河流内采集野生翘嘴鲌种群。研究采用线粒体分子标记技术(D-loop基因)对珠江流域翘嘴鲌种群的遗传多样性做一个多方面的分析。利用PCR技术,得到D-loop全基因序列856 bp,通过分析发现,176个个体中合计41个单倍型;其单倍型多样性指数(Hd= 0.875 06)和核苷酸多样性指数(π= 0.007 00)显示种群具有较高的遗传多样性。11个野生地理群体翘嘴鲌遗传分化指数(FST)为0.188 28,显示珠江流域翘嘴鲌作为一个大种群已产生了中度分化,种群分化时间经计算推断为5万年前左右。其中,梧州和桂平,梧州和肇庆,昭平和平乐,田阳和平果,扶绥和大部分种群(柳城、桂平、田阳、韶关)的遗传分化程度都较低(FST<0.05),基因流Nm>5;其他种群两两之间达中度遗传分化(FST>0.05),基因流Nm<5。分子系统树和单倍型网络关系显示:单倍型Hap1和Hap2可能为单倍型先祖,其余单倍型由其进化而来。但遗传距离与地理距离并没有显著相关性,种群扩散规律需要进一步探索,说明珠江流域野生翘嘴鲌并未地理因素产生种属分化
